I can think of two reasons easily. There are probably others.
1) The bookstore likely had a Theology section, therefore you disrupted their chosen organization and gave the employees more work while also inconveniencing any customers seeking bibles.
2) The sentiment and weight attached to religion. Many believe in it as truth and would take offense to that classification. Returning to infrastructure and staffing concerns, those customers might mistakenly believe the store had chosen that placement and was making a statement.
